According to the Athens Metro web site,

first train to the airport leaves Monastiraki station at 5:52 a.m. and
takes about half an hour to arrive. Assuming you get to the airport by
6:30, you would have a little more than 2 hours until your flight. Is
that enough time? You have to decide.
Greece being what it is, however, it's wise to have a contingency
plan. On the day we were scheduled to leave Athens, last year, all
forms of public transportation were paralyzed by a labor strike.
(Taxis were running.) On other days, taxis might be on strike, while
the busses and trains are running.
I like to avoid early-morning flights out of Athens Airport. If you
don't take public transportation, you have to fight rush-hour traffic.
And there's no inexpensive place to stay right near the airport. I
would pay a premium to get a flight later in the day. It just gives
you a greater margin for error.
