Is there any direct flight ? If there is no direct flight, what would be
the fastest way to get to Yogyakarta from KL ?

Ask a travel agent. I skimmed Amadeus for a few consecutive days and the
shortest path is obviously through Jakarta. Several carriers fly nonstop
between KL and Jakarta. I guess Yogya International airport does not host
too many inernational flights. In a few days a week it takes 4h 35 min for
Garuda to fly the route.<!-- ~MESSAGE_AFTER~ -->

Have seen Silkair fly into Mataram - never seen anything but Garuda, Merpati
and the Indonesian air force at Yogya.
